Scott is head of Sinister's Elite Mutant Force and holds rank above all other prelates in the Breeding Pens. Cyclops and his brother, Havoc, were raised by Sinister after they were orphaned when their parents died in a plane crash. He followed and served Apocalypse and his agenda blindly until he encountered the mutant, Jean Grey. She was held captive by Apocalypse who courted her, trying to convince her to willingly join his army of mutants. Her refusal condemned her to the Breeding Pens and made Cyclops question Apocalypse's cause. Cyclops arranged for Jean's escape, but his plan went awry when Weapon X infiltrated the pens to spring Jean from her imprisonment himself. The two of them clashed and Cyclops lost the use of his left eye and holds a vendetta against Weapon X.
Even after Jean's escape, Cyclops continued to secretly emancipate the enslaved from the pens. Scott arranged to meet a liason, Valerie Cooper, from the Underground who would smuggle the prisoners to safety. He was discovered by his brother, Havoc, on a trip to free the captive Lorna Dane who used this information to overthrow Cyclops as head of the Elite Mutant Force. He was imprisoned, but escaped with the aid of Jean Grey and the two of them led an uprising in the Breeding Pens after destroying the Brain Trust. While Jean was killed by Havoc, Cyclops was knocked unconscious by Havoc and was later incarcerated for his crimes.
