SYNOPSIS

Beginning with clips from the season finale and the movie (revolving around the virus, gestation, and colonisation themes) our premiere begins with an employee of an organisation known as Roush is infected with the black cancer. The following day, the Roush employee is found with a huge, gaping hole in his chest - the alien has gestated and emerged. Meanwhile, Mulder and Scully are reporting to an FBI panel who believes that the duo are insane, regarding their stories of alien viruses, gestation, and gigantic mother ships in Antarctica. Scully believes that the virus DNA is not extraterrestrial, and Mulder is angered that after what happened in the movie she does not believe. The two are reassigned, taken away from the X-Files which are subsequently given to Spender and Fowley (who has survived her gunshot). Fowley tries to convince Mulder that she did not ask to be given the X-Files, but she says that the least she can do it watch over them for him. Spender tells Mulder that they are worthless, and he is ashamed to be assigned to them (however, he is working on this for his father, the Cigarette Smoking Man). Mulder is adamant that most of the files can be salvaged from the fire. The Cigarette Smoking Man himself is on the move with Gibson Praise (also from The End) who has been partially lobotomised. He takes the boy to help him psychically track the escaped and gestated alien. Mulder and Scully travel to Phoenix, Arizona, to investigate the death of the Roush employee. There, they find a fingernail and claw marks, yet Scully still refuses to believe and Mulder tells her off, reminding her of their talk in the hallway (from the movie). In a nuclear power plant, the alien has turned up and kills a technician, then hides in the plant, attracted to the heat. Tipped off by Skinner about the technician's death, Mulder and Scully go to the plant but Spender and Fowley have already beaten them there. The Cigarette Smoking Man shows up with Praise, hoping the boy can sense the creature. Spender tells Mulder and Scully to leave, and when they head back to their car they find Praise hiding in the back seat. They take him back to the hotel and he tells them that he is being forced by the Cigarette Smoking Man to find the alien. Scully takes Praise to the hospital because of the partial lobotomy, and Fowley shows up to take Mulder back to the power plant. Scully has a blood test run on Praise and it shows that he possesses the same DNA as in the virus. Not long after Praise has been at the hospital, he is taken away by some of the Cigarette Smoking Man's henchmen. They taken him to the power plant to find the alien, but instead they find Mulder and Fowley. The alien kills the henchmen but not Praise. Fowley acts as though she has betrayed Mulder, and she does, in fact, betray him by stating that someone hit the henchman over the head and that there was no alien. Scully tells Mulder that Fowley is betraying him. In the end, Mulder and Scully are back in front of an FBI panel who still believes that the duo are insane. They are forced to report to a new Assistant Director, AD Kersh, and are told to cease any involvement with the X-Files. The Cigarette Smoking Man visits Spender and tells him that he has done his job well. Scully informs Mulder that the DNA that Praise had matched the virus, and that every person has this DNA, but it is inactive. Praise's DNA is active. This means that we are all, in some way, alien. Meanwhile, back in the power plant, Praise sits and watches the alien. Watches as it evolves into a new form ... a more humanoid form ... the form of the classic gray alien.
