Exchange shots wisely. When you're trying to shoot him, he might already be firing. 

 

Even though Eggman moves around a lot, fire several small shot to make him pause, then lock-on shots.

 

Constantly move around to avoid Eggman's blasts. Jump around if you have to. Shoot him quickly, and when he starts to respond back, move out of the way. Feel good when you win, but this isn't the last time you'll be seeing him.
