It starts out with all these archeaologists walking in the jungle. Looking for Mew, or just basically DNA of it. Mew is following them but it won't let them see it. The archeaologists find what looks like a broken down ruin. So they look around and they find a little bone thing. Then they see Mew's shadow. We see Mew flying across the ocean. Now we're in a tank. There's some bubbles. Then we see Mewtwo's eye, open. Then close again. He finally brakes the tank he's in. They start talking to him and then congradulate each other while Mewtwo, in rage breaks everything using his psychic powers. It looks like he destroys everybody there. Later on it shows Giovanni talking some things over with Mewtwo, and Mewtwo is put in a strange suit. He looks unstopable in it. Then Mewtwo fights a trainer in Giovanni's gym. Then guess who he verses last. Gary! Then Mewtwo uses phychic attak on a bunch of Tauroses, then a lot of rocket members capture them. Mewtwo finds out the Giovanni is only using him so he brakes out of Giovanni's gym and he flies off. He lands on the island where he was created. Then he says he's gonna destroy the world.
Ash, Misty and Brock are sitting out underneath an umbrella and Brock is making lunch. Soon after a man comes up and challenges Ash to a battle he accepts and the battle begins. They play the theme song and of course ash wins. During the match it seems as if someone's watching them. It's a Fearow with a camera on it's neck. A lady asks Mewtwo if she's should give an invitation to them. Mewtwo says yes. A Dragonite takes off to the trio. The Dragonite comes and delivers Ash a letter to come to some kind of trainer meeting, he says yes to it and the dragonite flies off. Team Rocket is sitting on a not so near cliff watching ash and his friends. Then the huge Dragonite flies up to them and Team Rocket manages to stop him with a frying pan. A letter falls out of the Dragonites' carrier bag and team rocket looks at it in curiousity.
A large gourp of people are standing around Officer Jenny and some lady. They are talking about why they are gathered there. Soon we see Ash and Pikachu trying to squeeze through the crowd. After they stop talking about that there's no way to cross because there's a huge storm. three people gets a flying or water pokémon out and goes to where Mewtwo is. Ash, Misty and Brock see a viking boat with two vikings and a cat-like thing at the front of the boat. The three kids get on and they head off. A huge tidle wave comes and all of them scream, then they see the vikings are actually team rocket!
Jesse and James try to do their motto but the tidle wave completely smashes the boat. Ash and co. get on their water pokemon and keep going on to the island with Mewtwo.
All the trainers and their pokemon appear to be in some sort of huge mansion with Mewtwo in front talking. They take all the Pokémon out of the Pokéballs. They find out that Mewtwo is the greatest trainer there. A guy says it isn't fair and then Mewtwo uses his psychic attack and throws the guy into the water. The man then orders out his Gyarados and tells him to use hyperbeam, Mewtwo reflects hyperbeam back to Gyarados and is defeated. Someother guy says if Mewtwo's a Pokémon then he can catch him. He sends his Ryhorn out and Mewtwo justs stops Ryhorn and throws him away. Ash says he'll battle Mewtwo.
It cuts to Mewtwo's cloning room, it shows Charizard, Venusaur, Blastoise in some kind of pod.
Then it shows team rocket looking at the three clones and Mew comes up behind them.
They jump into eachothers' arms in fright and stare blankly at it(the picture at the top)
Then the three pokemon from the pods come out and walk out of the room.
In the main room where we started is where the three clones are headed. Mewtwo battles them against the real Charizard, Venusaur and Blastoise, and the clones win. After the battles, Mewtwo sends out about a ton of super balls and tries to catch everyone's pokemon so he can clone them. The last pokemon left is pikachu, he tries very hard to escape it but doesn't succeed. Ash dives for his pokemon. Then it shows team rocket in the cloning room naming all the pokemon they see that are being cloned. Then the trio sees Ash dive for a super ball, he destroys the machine and gets pikachu back, and all of his other pokemon.
Mewtwo block out all the Pokémon's powers. Mew appears and Mew and Mewtwo start fighting. This is the sadest part of the movie. All of the clones are fighting all of the trainer's pokemon. Soon all of them have grown tired and weak, we see two vulpixes, and team rocket noticies how sad it is and they start to cry. We see ash's pikachu and a clone fighting, Pikachu won't fight back. Ash is hurrying to get to him but he is too far away. Then the Mew and Mewtwo are battling and Mewtwo sends out a blast that faints all of the pokemon. They continue to fight for awhile until the two pokemon both send out powerful blast, and Ash runs into the middle of the beams and falls to the ground. He did that to stop all fighting. Pikachu runs up to him trying to wake him up but it won't work, when all the pokemon see how sad it is they start to cry.And somehow all of the pokemons' tears bring Ash back to life. Mewtwo feels terrible for what he did, so he and all of the clones leave and everyone goes back into town.
Ash,Misty,and Brock are back to town and Nurse Joy, Officer Jenny, and some other women explained a lot of things to all the trainer's who went to Mewtwo's Island.
At the very end it shows team rocket still on Mewtwo's island, and I'm not quite sure what they were doing, probably yelling for help..
