The season starts out with a strange dream from Rei. She is standing in the middle of the dark city with, in front of her, the Sailor Soldiers, but they, along with helpless citizens, are frozen into stone statues. We then see ahead of them all a massive dark power advancing toward them, swallowing everything in it's path. Rei then says "The silence is approaching." A bright light is shown glowing behind her and she turns and uses her hand to shade her eyes while asking "Are you the messiah?" We then see the light split into three unkown objects and disappear. Rei turns to see the silence coming towards her as she is swallowed by it and then...... she is awoken by Usagi's snoring! They are all at Rei's shrine and are studying for High School Entrance Exams. As Ami helps Makoto with a problem, Rei gets flash-backs of her new premonition and looks uneasy.
We are then taken to a dark laboratory with lots of test tubs lying on a table. They are filled with a pink fluid and all have some kind of living cell inside. We then see Professor Tomoe, a mad scientist who is only visible by his evil smile and his white glasses, say "Kaolinite." Kaolinite, his lab servant, appears saying "I am here." He then explains that his "Eggs of Daimon" would find someone with a pure heart and steal it from them. With the pure heart crystals, they could reveal the Three Talsimans and they could create the Holy Grail and use it to take over the world. Professor Tomoe then let loose his first Daimon Egg which flew through the air and landed on a tree at Rei's shrine.
The next day, as Rei is walking home from school, she starts praying in front the sacred flame hoping to understand what her vision was about. She then went outside to where the tree was to grant herself good luck. But, after she touched it, the tree transformed into a Daimon and started to chase after her. Rei ran into a small forest behind her temple, hoping to get the battle away from the temple to not get Grandpa involved. Rei took out her transformation stick, but then the creature pinned her against a stone wall and then began to take Rei's heart crystal. Meanwhile, Usagi heard Rei's painful screams and she and Luna ran to help her. She transformed but the daimon was too strong for her and threw her against a stone wall. The other girls along with Tuxedo Mask came to help, but the monster stopped them too. Sailor Moon even tried her "Moon Princess Halation" attack, but the Daimon deflected it back at her. After sticking Sailor Moon to a tree, the daimon bit Sailor Moon's brooch and it broke not only the brooch, but the Silver Crystal as well. Thus, Usagi transformed back into her human self. The monster then began to continue taking out Rei's heart crystal and it finally escaped out of her body. But then, a powerful attack hit the daimon, hurting it badly, followed by another equally powerful attack which destroyed the daimon. Rei and the other girls all escaped from thier traps because of the monsters death, as two mysterious dark figures standing in a tree examined the crystal. They said that it wasn't a talisman and threw it back into Rei's body. They then ran off as Luna and Artemis watched in curiousity and the girls proclaim that a new war will start.
In the next episode, a daimon, born from a puzzle of a cat, started to take out a pure heart crystal from a young girl. The Sailor Soldiers tried to help. Usagi tried to transform but it didn't work. The daimon reflected the soldiers' attacks back at them and they all were badly hurt. The daimon then took out the girl's pure heart, but it was suddenly destroyed into hundreds of puzzle pieces by the mysterious warriors. They examined the heart crystal, said that it wasn't a talisman, gave it back to the girl, and left. The monster started to regenerate into it's old self again. Tuxedo Mask arrived and fought, but could not stop the daimon. Meanwhile, Usagi told Tuxedo Mask to let her fight. He said that she couldn't because she could no longer transform, but she said that she didn't care and that she wanted to help him so that he wouldn't get hurt. They then held hands and looked into each other's eyes. A pink light emitted from behind them, blasting the daimon away. Then, the Silver Crystal was revived inside Usagi's new brooch, her Heart Compact, and in front of them appeared the Spiral Heart Moon Rod. Luna and Artemis said that the Spiral Heart Moon Rod was born from their love for each other. Usagi transformed quickly and then used her new attack, "Moon Spiral Heart Attack", to finally destory the daimon.
Kaolinite kept trying to steal heart crystals and to find at least one talisman. But every time one of her daimons stole a heart crystal from someone with a pure heart, Sailor Neptune and Sailor Uranus, the two mysterious warriors, would arrive and examine the crystal. Throughout all the crystals they had checked, none of them were talismans, so they would just return the crystal to the human's body so that person would not die. Sailor Moon and the others tried to get Sailor Neptune and Sailor Uranus to side with them, but they thought that Sailor Moon and the other Soldiers were too weak to be good allies.
Kaolinite's constant failure annoyed Professor Tomoe and got him very frustrated with her. Thus, Kaolinite tried to find a talisman by finding an "extremeley pure heart". Such a pure heart had been inside Usagi, so she was Kaolinite's next victim. When her daimon attacked Usagi, she knocked her Heart Compact away so she could not transform. Her heart crystal was taken out and Kaolinite thought it was a talisman because it glowed in a strange way compared to the other crystals. Tuxedo Mask saved Usagi by throwing his rose which knocked the heart crystal back inside of her. The two fled and the angry Kaolinite had noticed Usagi's heart compact that the monster had knocked away, and relized that Usagi was actually Sailor Mooon! In a parking garage, Kaolinite and her monster had caught up with Usagi and Tuxedo Mask. The daimon then froze Tuxedo Mask in a glass-like material. Then, the other Sailor Soldiers arrived to save them. When they came to the scene, Kaolinite took Tuxedo Mask hostage and said that if they wanted Tuxedo Mask back, they would have to sacrifice Usagi's heart crystal.
Ten'ou Haruka and Kaiou Michiru, Sailor Uranus and Neptune's human identities, had given Usagi a ride to Tokyo Tower where Kaolinite was keeping Tuxedo Mask hostage. While at the top of the tower, Kaolinite's daimon had remoed Usagi's heart crystal from her and naturally, Neptune and Uranus showed up and examined the crystal. They concluded that it actually wasn't a talisman and they returned it to Usagi. Kaolinite was fed up and she threatened to kill Usagi so Sailor Moon would not live, but then a voice called out "That girl is not Sailor Moon!" The other Soldiers appeared with Sailor Moon which greatly surprised Kaolinite! Uranus and Neptune decided to flee from the battle scene, but Kaolinite followed them, leaving her monster to destroy the Soldiers. It turns out that Sailor Venus had used the Luna Pen to disguise herslef into Sailor Moon. Then, Usagi transformed into the real Sailor Moon and destroyed the Daimon. With the monster destroyed, Tuxedo Mask was saved and Sailor Moon was happy again and they all went to help Sailor Uranus and Neptune.
Meanwhile, on another roof, Uranus and Neptune were fighting against Kaolinite and the other Sailors came to help them. While Tuxedo Mask distracted Kaolinite and fought agaisnt her, the Inner Soldiers attacked Kaolinite with "Sailor Planet Attack", but she was still alive. Uranus then knocked her off the builiding with her "World Shaking" Attack. Disappointed with Kaolinite's failures, Professor Tomoe replaced her command with the Witches 5. He chose Eudial, an intelligent inventor, first, but just like Kaolinite, Eudial tried and had failed miserabley. Around this same time, Chibi-Usa had returned, but this time, she was a real Sailor Solider!! As Sailor Chibi-Moon ("Chibi" means small or little in Japanese), her mother, Neo-Queen Serenity, wanted her to train in the 20th Century so she could become a great solider. Also during this time, the Inners and Uranus and Neptune discovered everyone's identities while in a battle with Eudial. Eudial later decided to program her computer to search through the files of people in Tokyo which would help her find out who had talismans. She was shocked at the answer the search came up with. She called up Michiru and Haruka's residence and told them that if they wanted the talsimans, they should meet her at a secret location, while she faxed them a map of where it was.
Haruka and Michiru called Usagi and told her to meet them at the aquarium. When she arrived, they told Usagi of their plans and warned her not to interfere, or else she would die, and Haruka stole Usagi's heart compact off her chest. The two transformed and left in a helicopter to meet with Eudial. A mysterious young woman appeared to Usagi and introduced herself as Meiou Setsuna. She told Usagi of where they were going, but warned her that it would be dangerous, but Usagi followed anyway.
While Uranus and Neptune were in the cathedral that Eudial had lured them too, Neptune was captured by her. She was tied up by Eudial, and Uranus tried to save her, but she was badly hurt when some of Eudial's guns fired at her. Eudial indicated that Uranus and Neptune each had a talisman in their pure heart crystals. Eudial was ready to shoot Uranus with her gun, but Neptune had broken free and tried to stop Eudial, but Eudial shot her instead. Then the Sacred Mirror, one of the three talismans, appeared. Suddenly, a voice shouted "STOP RIGHT THERE!" It was Usagi and she pushed Eudial off the bridge they were standing on. Uranus gave Usagi her heart compact and then shot herself, for she believed that they had failed their mission. Then her talisman appeared, the Sacred Knife (also known as the Space Sword). Meanwhile, all the other Inner Soldiers arrived. Uranus, with her last breath, told Usagi to guard the talismans, find the third one, and give the Holy Grail to the Messiah to stop the world from coming to an end. Eudial then appeared again, fired her gun which created flames around the girls, grabbed the talismans, and ran off. Sailor Chibi-Moon and Tuxedo Mask arrived, and to save the girls, Sailor Chibi-Moon used her Luna Ball to create a fire extinguisher and stopped the flames. Tuxedo Mask watched over Uranus and Neptune while the others chased after Eudial. Eudial noticed them racing after her, so she put a sticky substance on the floor so they would all be trapped. Sailor Moon was the only one to not get caught and she climbed over the girls to get away from the sticky floor. Sailor Moon then caught up with Eudial and she tried to attack her. Her attacks did not overpower Eudial, but before Eudial could attack her back, Setsuna appeared, transformed into Sailor Pluto, and said she had the third talisman, the Sacred Jewel. Pluto lifted her jewel which formed a triangle with the mirror and sword. The planetary symbols of Uranus, Neptune and Pluto appeared on their fore-heads, and they appeared in the room and came back to life. The Holy Grail then appeared. Eudial and Sailor Moon raced each other for the Grail, but Sailor Moon received it, and it transformed her into Super Sailor Moon. Eudial fled in her car, but her former student, Mimete, had tampered with her car brakes, thus she drove off a cliff and died.
The Outer Soldiers, Uranus, Neptune and Pluto, vowed to stop the Death Busters, for it was their fault that they had gotten onto the planet. Because, during the Silver Millenium, it was their duty to protect the Solar System from any enemies trying to enter it, and they had failed to keep the Death Busters out. After all the Soldiers became a solid team, Chibi-Usa had made a new friend named Tomoe Hotaru. Hotaru was a very nice young girl, despite the fact that she was Professor Tomoe's daughter. Plus, Kaolinite was still alive and living with the Tomoe's and she was always tormenting Hotaru. Hotaru was very weak and had a strange ability to heal people, which scared many children, and because of this, she was very lonely and had no friends. She was very weak because she was actually the host of the Messiah of Silence!
It turns out that while Professor Tomoe was conducting an experiment everybody watching, including his daughter, had died except for him. In order to let his daughter live again, Tomoe agreed to sell his soul to the Daimon Master. With his soul posessed by the Daimon Master, Hotaru had lived on by being the host of a parasitic entity known as Mistress 9, who was trying to awaken by consuming Heart Crystals. Once Mistress 9 was fully awakened, she was supposed to bring silence to the world and destroy everything on Earth, so her master, Pharoah 90, could come into the realm of Earth and rule in complete silence.
Meanwhile, Mimete, the second witch of the Witches 5, had already started trying to collect heart crystals for Professor Tomoe. Sailor Moon would now become Super Sailor Moon in battles using her "Crisis, Make Up" transformation, and would use her "Rainbow Moon Heart Ache" attack, rather than her "Moon Spiral Heart Attack" to destroy Daimons. After several attempts, Mimete had put herself into a machine to make herself stronger, but she died inside it when Tellu, the third witch, had unplugged it. Tellu only lasted for one episode, so Viluy became the next commander. But like the withces before her, she was killed when the Outer Soldiers discovered her plot and killed her. Cyprine and Puchirol were two twins and they made up the fifth witch of the Witches 5 (because they were twins, they were considered one person). While Cyprine was planning to gather heart crystals, Kaolinite got jealous and wanted to please Professor Tomoe by getting him the best heart crystal for the Messiah of Silence. She knew that Chibi-Usa was the carrier of such a heart crystal. After the Sailors destroyed Cyprine and Puchirol, a strange vortex appeared which lead to the Tomoe Mansion appeared and they went through it.
At the Tomoe Mansion, Sailor Chibi-Moon had snuck in to see Hotaru for she was worried about her. Then, Kaolinite tried to catch Chibi-Moon, but Tuxedo Mask and Sailor Pluto tried to stop her. Unfortuantley, she disappered with Sailor Chibi-Moon. Meanwhile, also in the mansion, Sailor Uranus and Neptune found Tomoe praying in front of an alter before a throne. Sailor Chibi-Moon appeared on the alter and then the Inner Sailor Soldiers arrived after traveling through the vortex. While Hotaru sat on the throne, the Messiah of Silence took out Sailor Chibi-Moon's heart crystal and swallowed it. Then Hotaru morphed into Mistress 9. Mistress 9 killed Kaolinite once and for all and escaped with Professor Tomoe to the Mugen Gakeun Academy ("Infinity School") which is Hotaru, Haruka, and Michiru's private school. The Tomoe Mansion collapsed, but luckily the Sailor Soldiers escaped with Chibi-Usa, Tuxedo Mask, and Sailor Pluto. At Mamoru's apartment, Mamoru was keeping Chibi-Usa alive by linking his life force energy to hers. And then the Soldiers left for the Academy, the Outer Soldiers took a helicopter while the Inner Soldiers went on foot.
At the school, daimon eggs appeared everywhere and would burst, letting out a red slime. All this slime created daimons that flew out of the building and attacked the Inner Soldiers. Once the Inner Soldiers had finished off enough daimons, they had a chance to teleport and get inisde the building. Mistress 9, however, had grabbed Sailor Moon and had brought her inside the Academy, which was now called the "Omega Zone" by Mistress 9. Now the others could not teleport. The rest of the daimons melded together and created a barrier around the builing. In the helicopter, Uranus, Neptune, and Pluto tried to get into the school through the star opening on top of the barrier. But all the daimons attacked the helicopter and it exploded. Uranus and Neptune then found themselves outside the helicopter with everything standing still, and Pluto standing with her staff and the Garnet Orb glowing. Pluto had done a forbidden attack by stopping time so they could live. She then quickly teleported Uranus and Neptune inside the school and left the battle.
Outside, Mercury, Mars, Jupiter, and Venus surrounded the building at its four sides and cast their powers to stop the barrier of daimons from growing larger. While doing this, they all prayed that Sailor Moon would be safe inside. Inside, Mistress 9 ordered Tomoe to destroy Uranus and Neptune while she went to get the "chalice" (which refers to the Holy Grail). The Daimon Master, the Germatos Daimon, escaped from Tomoe Soichi's (Professor Tomoe's) body and surrounded and trapped Uranus and Neptune with strange daimon replicas. Sailor Pluto's voice called out to them and told them to attack with their talismans. Neptune used her mirror to discover which daimon replica was the real one, and Uranus used her sword to kill it. And then, the Germatos Daimon exploded and vanished. Meanwhile, Sailor Moon woke up next to Hotaru. After trying to convince Sailor Moon to bring out the Holy Grail, Hotaru morphed into Mistress 9. Sailor Uranus and Sailor Neptune arrived and wanted to destroy Mistress 9, but Sailor Moon held them back for she knew it was Hotaru still deep inside of her. Mistress 9 warned them all that her master, Pharoah 90, would be arriving from the Tausaikei Nebula. So then, Uranus and Neptune attacked her, but Sailor Moon jumped in the way to protect Mistress 9. Mistress 9 then stuck Uranus and Neptune against a statue of the Messiah of Silence with her hair. Professor Tomoe, now un-possessed, apologized to Mistress 9 for having things end up this way. Mistress 9 then started to attack Tomoe. Hotaru's voice cried out for her father and she said that she needed the Holy Grail. Thus, Sailor Moon revealed it and gave it to Hotaru, but Mistress 9 reappeared again and called forth her master, Pharoah 90, using the Holy Grail's energy. During the process of the Pharoah 90's arrival, Hotaru used the power inside herself to destroy Mistress 9 and resurrect Sailor Saturn. Sailor Saturn teleported to Mamoru's apartment and returnted Chibi-Usa's heart crystal, which saved her life.
Sailor Saturn returned and told Sailor Moon that she was going to save the world. Sailor Moon wanted to help, but Sailor Saturn would not let her. Sailor Saturn jumped into Pharoah 90, and there was some strange activity going on inside. After crying again, Sailor Moon yelled "Crisis, Make-Up" several times, trying to transform into Super Sailor Moon. Then all the Sailors cast their powers, which made Sailor Moon's heart crystal appear. With it, she transformed into Super Sailor Moon and finally destroyed Pharoah 90 by penetrating through it's energy barrier. Hundreds of colorful butterflies flew in the sky, and Super Sailor Moon appeared carrying an infant in her arms. The infant was Hotaru as a baby. She had been resurrected back into human and given the chance to start a new life as an ordinary human girl.
After the horrific battle, Sailor Uranus and Sailor Neptune fought against Sailor Moon. They believed that if she won against them, she would have proven herself to be the Moon Princess, but if she lost, then they would not believe her to be the Moon Princess. However, she did prove herself worthy of being the Princess. Afterwards, Chibi-Usa left home for the future. But she returned moments later with a letter from her mother saying that she would be allowed to stay longer.
