"loneliness & a prayer"=Jacob prayed to God when he was left alone.
"trying to break me"="when the man saw that he could not throw Jacob..." (32:25)
"I was hit at the hip..."="He struck him in the hollow of his thigh, so that Jacob's hip was dislocated as they wrestled." (32:25)
"...between the cup and the lip"="Israelites to this day do not eat the sinew of the nerve that runs in the hollow of the thigh, for the man had struck Jacob on that nerve in the hollow of the thigh" (32:32)

"...leaving me in the dark"=the man would not answer Jacob's question; he disappeared into the darkness.(32:29)
Also another general *maybe* parallel could be that "In their games, we made every kill..."="you strove w/God and w/men, and prevailed." (32:28) If this one doesn't make sense to you, ignore it. It's too hard for me to explain it...

"We took 'em high, we took 'em straight up the hill, They wanted it all, we gave 'em such a fill, In their parades we stole evey thrill And in their games we made every kill."
So people envied them and even tried to ruin it. The couple stood through the hard times "We took 'em hard, we took them up against the wall. In their loss we never let them fall In their flames we sailed up to the moon In their rains we slayed dry like a fire would."
But what everyone didn't know was that it wasn't an ideal relationship. The guy is afraid of losing the woman he loves:
"So the bottom of my fears Is that the firl just disappear, But that'll be the death of me, The day she's just a memory"
He was really afraid of losing after her having such an impact in his life. She made him see things that he hadn't seen before: "Well she turned out the lights When she opened the whites on my eyes"
he still tricked himself into believeing that they were inseparable even though deep inside he knew it wasn't true:
"So I swear, we're a pair Like loneliness and a prayer, And you know I may still believe, You may still need me."
The woman may have thought she loved him at the beginning of the relationship but her idea of love was a pure misconception. She held on to the relationship because she wanted to feel loved and be able to love. In a way she tricked herself to loving him. When she decided to end the whole relationship the guy was shaken up after she had had such a huge impact on his life. She tried to shake him off the relationship that made him him:
"So if you're trying to break me, Come on why don't you shake me, Right out of my tree, The one that you made me, me"
The break up caused the guy tremendous pain and felt betrayed. he saw no life with out her. he felt lost if he didn't have her:
"Well, she sang out of tune, When she shot down the moon, As I saw my all freeze, Down onto my knees, Where I was hit at the hip, Between the cup and the lip, As I was struck down under With lighting and thunder"
She wanted out of the relationship so she cut any kinds of ties with him so she could go on with her life. She acted as if she didn't know him: "As she cut all the strings That I'd tried to her wings Leaving me in the dark, We stood just feet apart, But she never seen me at all."
He felt like another victim of a bad relationship. Another man lamenting his lose of a woman. He now sees clearly that the relationship was broken from the start:
"Another one in the dark Broken from the start Just another one in the dark."
I see two key messages in this song:
1. People always envy what they don't have and wish those that do have it wrong.
2. People go into a relationship thinking they're in love when in reality it's a misconception of love. People sometimes go into relationships for all the wrong reasons not realizing that they not only hurt themselves but as well as their partner.
