In my opinion SNK's decision to use cardboard instead of plastic is because they are making preparations to try and gain more market share. While using cardboard they can save some money, as it is cheaper to produce. The plastic cases are made by injection moulding, these machines cost a lot more to operate and to maintain than machines that just print and cut cardboard. Not to speak of the prices that have to be paid for the moulds themselves. If and when the NGPC starts selling better, they will have to up the production and it will be cheaper and easier to produce more cardboard cases than plastic ones. By using cardboard cases they are cutting costs, which means they can lower the prices of the games if they want to in the future to try and underprice the competitors and win more marketshare.

Meanwhile, they will have higher profits because of the lower costs. Cardboard being more environmentally friendly is an added extra. Of course, SNK have to try everything they can to please the retailers as well, since they do not have infinite shelfspace and it is more profitable for them to use that space to sell GBC games than to sell NGPC games. Let's just hope they will lower the prices of the games to make the NGPC even more attractive to the consumers than it already is. Although I myself, prefer plastic cases, because it just looks so much better.
