This season starts out in a space shuttle. We see five windows that show a view of the city. Five mysterous people then appear looking through each one. They are named as the strange sisters and Rubeus is their commander. They all talk about the tiny city and how it is different from Crystal Tokyo in the future. Rubeus tells them all to wait for the "rabbit" to appear. We are then taken to a park with Usagi and Mamoru on a romantic date. While they're exchanging kisses, a little ball in the shape of a cat's face lands on top of Mamoru's head, forcing him to look at the comotion. Then, a small, pink cloud forms above their heads which shoots a large flash of pink light. A small girl twists and turns as she falls out of it screaming. She lands on top of Usagi's head and Usagi falls to the ground while the young child stays in Mamoru's arms. A bruised Usagi looks up and yells at the insolent girl. Surprisingly, the girl says her name is also Usagi Tsukino!! Usagi also notices that the girl has the same hairstyle as herself. The young child then orders Usagi to give her the Silver Crystal. Usagi plays dumb and says that she doesn't know what the Silver Crystal is. The girl knows she is bluffing and threatens her with a toy gun pointed at her head. The girl then disappears. Later, Usagi returns home to find that same girl there. Her family says that it's her cousin Chibi-Usa (Chibi-Usa had hypmotized Usagi's family into beleiving they were related). Chibi-Usa then still keeps ordering Usagi to give her the Silver Crystal. The four sisters are now back in the space shuttle with Rubeus. The Sisters say that they could not find "the rabbit" or the Silver Crystal. Then an mysterious sorcerer by the name of Wiseman is introduced. Wiseman says that the Silver Crytal is in this city and they must find it in order to destroy Crystal Tokyo.
Later on in the story, Mercury, Mars, Jupiter, and Venus all have their transformations upgraded and get stronger, more powerful attacks. However, Sailor Moon still uses her transformation and attack from the first part of the series. Usagi and the others discover Chibi-Usa's real identity and her motives. She is from Tokyo in the future known as Crystal Tokyo and she came back in time to find the Silver Crystal and bring it back to the future to rescue her mother Neo-Queen Serenity. But the soldiers only know that she is from the future and needs the Silver Crystal to help her mother, they don't know that Neo-Queen Serenity is her mother and that she is from future Tokyo. The soldiers are also amazed at the fact that whenever Chibi-Usa cries wildly or gets scared, she releases a huge force of energy from her body and the Moon Symbol appears on her fore-head. Eventually, the four sisters each realize that what they are doing is evil and that the Sailor Soldiers are good and can help them become normal humans. Sailor Moon uses the Silver Crystal to heal them one by one. Also during this time Chibi-Usa discovers that the Sailor Soldiers are really Usagi, Ami, Rei, Makoto, and Minako when she watches them transform.
Wiseman became very impatient with Rubeus' failures, especially since they lost control of the four sisters. Rubeus then captured Mercury, Mars, Jupiter, and Venus and held them hostage to lure Sailor Moon to him. Luna and Artemis tried to think of a plan to fool Rubeus, but Usagi left to fight against Rubeus by herself. When Rubeus was teleporting Sailor Moon onto his space shuttle, Chibi-Usa had followed Sailor Moon and came up with her. Luna, Artemis, and Mamoru were not able to stop Sailor Moon in time and watched the shuttle ascend into space. In the shuttle, Sailor Moon was not able to attack Rubeus because he used a gravity force to weigh Sailor Moon down and prevent her from standing. Sailor Moon eventually used enough of her strength to stand up. Chibi-Usa was able to stop Rubeus' gravity force by using her energy blast. Her energy blast also cut off Rubeus' power source so he could not defend himself against Sailor Moon. The Soldiers were released, but Rubeus was not finished yet. He attempted to explode the entire ship with everyone on it, so even though he would die, the Soldiers would die too. But the Soldiers teleported themselves and Chibi-Usa out of the ship, and back onto Earth before it exploded. Rubeus was then destroyed by his own plan.
After Rubeus' death, Esmeraude was the new general in charge of the mission. Prince Demando and his brother Safir are also introduced and are the leaders of the Black Moon Family. The Wiseman is now used as an oracle and is called on by Prince Demando for advice. Before Esmeraude started her mission, a new Sailor Soldier is revealed! She is Sailor Pluto and she communicates to Chibi-Usa through her Luna Ball. Sailor Pluto brought the Soldiers into Chibi-Usa's dreams when a droid was sent into her thoughts to manipulate her. Inside her dreams, the Soldiers killed the droid and Chibi-usa turned back to normal. After that attempt, Esmeraude started her mission to open the Black Gate and bring the Black Moon's forces from the future to the present. To do this, she placed miniature black figures of herself at certain points of the city where the Black Gate would be created. She used droids to spread evil energy to as many people as possible, and as the evil energy grew, the figure grew bigger and powerful enough to start opening the Black Gate. However when the Soldiers killed her droids, the evil energy disappeared and the statue was destroyed. After all of Esmeraude's attacks, Chibi-Usa decided to go to the future. The others, including Luna and Artemis, agreed to come along with her to save her mother.
The following day, Chibi-Usa used her Time Key to teleport them all to the Gate of Time, which was gaurded by Sailor Pluto. Sailor Pluto let them pass into the time corridor where they would travel to Crystal Tokyo. After the Sailor Soldiers battled against a droid in the time corridor, they arrived at Crystal Tokyo at last. At their arrival, Chibi-Usa got scared at the sight of her destroyed city and ran off. The Soldiers tried to catch her but they could not find her anywhere. Suddenly, the spirit of King Endymion greeted them and told them of the wars that were going on. (Read the Crystal Tokyo Story) King Endymion also revealed to Usagi and Mamoru that Chibi-Usa was there future daughter, which was a surprise to everyone. And it turns Chibi-Usa did not run away, she was being protected by King Endymion's spirit. Later on, everyone watched as Sailor Moon attempted to free the Queen from her sleep with the Silver Crystal. It did not work, however, and Chibi-Usa was so devastated that she ran off again. The Soldiers tried to get her, but Tuxedo Mask told them to let her be alone for a while because she has been through so much chaos. Chibi-Usa ran outside the Crystal Palace where she was vulnerable. A few moments later, Wiseman found and convinced her that no one but himself loved her at all. Chibi-Usa believed him and put her trust in Wiseman and went back with him to the Black Moon Family's Palace. Inside the palace, Esmeraude met up with the Wiseman and asked him to predict her future. Wiseman lied and said that she would be Prince Demando's Queen if she wore a black crown that he gave her. Esmeraude, who is in love with Prince Demando, put the black crown on her head. But a few moments later, she began to transform into a giant dragon; she then knew that she had been tricked. The dragon attacked the Crystal Palace, but after a long fight, the Soldiers and Tuxedo Mask destroyed it. During this time, King Endymion tells Luna and Artemis that he cannot find Chibi-Usa anywhere. The Wiseman later turned Chibi-Usa into Black Lady, an adult, evil form of herself, by feeding her with black energy.
Soon after, the Wiseman, Prince Demando, Safir, and Black Lady went back to the past, our present time, and started to increase the Black Crystal's energy more and more to finally open the Black Gate. Sailor Moon and the others also traveled back from the future to the present with the help of Sailor Pluto again. While there, the Soldiers discovered that Black Lady was actually Chibi-Usa in adult, evil form. They tried to convince her to come back to their side and overcome the Black Energy controlling her, but their attempts did not workd. Inside the Black Moon Palace, which was trasported from the future, Safir overheard Wiseman gloating about his plans to betray Prince Demando and rule over the world by himself. Wiseman discovered that Safir had heard him, but Safir escaped before Wiseman could kill him. Safir stayed with the Four sisters (who are now good) at their apartment. After Safir left to go warn Prince Demando, Wiseman killed him. Wiseman explained to Prince Demando that he killed Safir because he was a traitor to their mission. After Safir's death, the Soldiers finally decide to venture into the Black Moon Family's Palace. While they were there, Sailor Moon was seperated from the others and met up with Prince Demando. She had convinced him that the Wiseman killed Safir for his own reasons and will turn on him too. She also proved to him that Earth was a peaceful place. The Wiseman then appeared and fought against Demando while he was protecting Sailor Moon. Prince Demando killed the Wiseman with his strong powers, which left him weak. But Wiseman came back to life and finally killed Prince Demando. But before Wiseman could attack and kill Sailor Moon, Tuxedo Mask and the others appeared, which made the Wiseman flee.
Sailor Moon revived Black Lady back into Chibi-Usa by transforming into Neo-Queen Serenity and influencing her that people did love her. Then she used the Silver Crystal to fight against the Death Phantom (who was the Wiseman's alter-ego). The Silver Crystal's powers were not strong enough, however, to defeat all of the Death Phantom's evil energy. But Chibi-Usa brought the Silver Crystal of the future out of her body, transformed into her princess form, and helped Neo-Queen Serenity overpower the Death Phantom. The other Soldiers cast their powers also to destroy the Death Phantom and the Black Crystal and save the world. After the battle, things had returned to normal, Chibi-Usa said her teary good-byes to everyone, and returned home to the future to her parents, Neo-Queen Serenity and King Endymion.
