Good Reasons
One good reason for walling in is that the enemy cannot "Peon Rape" you, meaning they can't get their men between your mine and your hall and try to stop the peons from mining, by killing them. This can hurt you especially if done to lumber also, and it is quite boring to have to make 10-20 more peons. This is the main reason for walling in. Another reason is so that you can have towers that can't be hit without taking down your wall, unless the enemy wastes gold and lumber on a cat, which could easily be broughten down by a few grunts. These towers can help out your men. The third and final reason is for going air. You will die if you try to go air without blocking in. They will get your roosts and hall before you get many many birds. If you wall in you can have a tower to defend you city while you get air, then you can take them out.
Bad Reasons
One bad reason for walling in is you can't easily get a peon out to expand on cue, or right when you need too. Often you have to chop out or kill some of your own buildings just to get 1 peon out to start a new "city", or civilization. This can be game threatning and is extremely frustrating. Also you can lose all your peons which means you have to make 10-20 more. This is both boring and slows production of men and can slow you so much as to loose the game. If you have a lot of resources, don't assume you'll be Ok, resources are lost quickly, so get peons going quickly. Third and probably least threatning is that you can't get peons out to make more barracks and to repair low hit point ones. This is annoying but not quite as bad as the first two reasons.
