Paul Grafer first came to the MetroStars in 2000 to back-up Tim Howard who at that time was the back-up to Mike Ammann. Ammann broke a few ribs and had a lung punctured in a collision with ex-Metro Mamaduo Diallo. Howard was selected to participate in the 2000 Olympics in Sydney, Australia. Grafer played two regular season games before becoming the first MetroStars goalkeeper to win a playoff series. Grafer played spectacularly in the series versus the Burn, which featured a penalty kick save. Grafer then went on t to play one more playoff game, against the Chicago Fire. Grafer was waived at the end of the season.

After waiving Grafer, the MetroStars decided to bring him back. They traded defender Romario Corrales to the San Jose Earthquakes in place of the 'keeper. Grafer didn't participate in any MLS game in 2001. In 2002, Grafer played in two MLS games, due to the red card that was given to Howard. He also played in two Lamar Hunt U.S. Open Cup games.
